After Annie conquers, can I ready 2 runes at end of turn as a reaction?

Annie, Dark Child helped conquer this turn. At end of turn, can I use Annie's reaction to ready 2 runes, or is that window no longer available after the conquer sequence has finished?

Yes. If Annie's condition is satisfied, her end-of-turn reaction window still allows you to ready 2 runes at that time.
