I play Atakhan from my deck while Rek’Sai, Breacher is on the board. If I pay Accelerate and then kill Rek’Sai for Atakhan’s additional cost, does Atakhan still enter ready?

Yes. Paying Accelerate creates a delayed replacement effect that makes Atakhan enter ready. That effect still exists even if Atakhan no longer has Accelerate by the time he resolves.
